(Galenos Publ House, 2021) Gundogan, Kursat; Akbudak, Ismail Hakki; Hanci, Pervin; Halacli, Burcin; Temel, Sahin; Gullu, Zuhal; Inci, Kamil
Background: There are limited data on the long-term outcomes of COVID-19 from different parts of the world. Aims: To determine risk factors of 90-day mortality in critically ill patients in Turkish intensive care units (ICUs), with respiratory failure. Study design: Retrospective, observational cohort. Methods: Patients with laboratory-confirmed COVID-19 and who had been followed up in the ICUs with respiratory failure for more than 24 hours were included in the study. Their demographics, clinical characteristics, laboratory variables, treatment protocols, and survival data were recorded. Results: A total of 421 patients were included. The median age was 67 (IQR: 57-76) years, and 251 patients (59.6%) were men. The 90-day mortality rate was 55.1%. The factors independently associated with 90-day mortality were invasive mechanical ventilation (IMV) (HR 4.09 [95% CI: [2.20-7.63], P<.001), lactate level >2 mmol/L (2.78 [1.93-4.01], P<.001), age >= 60 years (2.45 [1.48-4.06)], P<.001), cardiac arrhythmia during ICU stay (2.01 [1.27-3.20], P=.003), vasopressor treatment (1.94 [1.32-2.84], P=.001), positive fluid balance of >= 600 mL/day (1.68 [1.21-2.34], P=.002), PaO2/FiO(2) ratio of <= 150 mmHg (1.66 [1.18-2.32], P=.003), and ECOG score >= 1 (1.42 [1.00-2.02], P=.050). Conclusion: Long-term mortality was high in critically ill patients with COVID-19 hospitalized in intensive care units in Turkey. Invasive mechanical ventilation, lactate level, age, cardiac arrhythmia, vasopressor therapy, positive fluid balance, severe hypoxemia and ECOG score were the independent risk factors for 90-day mortality.

Comparison of Efficacy and Complications of Holmium Laser and Pneumatic Lithotripters Used in the Ureterorenoscopic Treatment of Proximal Ureter Stones, a Multi-Center Study of Society of Urological Surgery Aegean Study Group
(Galenos Yayincilik, 2018) Irer, Bora; Sen, Volkan; Erbatu, Oguzcan; Yildiz, Alperen; Ongun, Sakir; Cinar, Onder; Cihan, Ahmet
Objective:The aim of this study is to compare the efficacy and complications of holmium laser and pneumatic lithotripsy used in the ureterorenoscopic treatment of proximal ureteral stones. Materials and Methods: Data of 638 patients, who underwent ureterorenoscopy (URS) due to proximal ureteral stones in different centers, were obtained from patient files. The patients were divided into two groups according to the type of lithotripter used: group 1; laser lithotripter (n=324; 50.8%) and group 2; pneumatic lithotripter (n=314; 49.2%). URS was considered successful upon determination stone-free status with the imaging methods after treatment. The effectiveness and the complications of holmium:yttrium-aluminum-garnet laser and pneumatic lithotripsy were compared. Results: The total success rate of URS was 82.6% and the complication rate was 8.1%. The mean age of patients was similar between the groups; however, the body mass index values, stone surface area and stone Hounsfield unit were significantly higher in group 1. Although the mean operative time, complication rate and the mean length of hospital stay were similar between the groups; the URS success and postoperative ureteral J stent use rates were significantly higher in group 1 and the push-back rate was significantly higher in group 2. Conclusion: If laser lithotripsy is available in a clinic, we believe that it is better to use it as the first option in the treatment of proximal ureter stones. However, considering that it is not easy to access laser lithotripters due to their high cost in Turkey, pneumatic lithotripters may be an effective and inexpensive alternative that can also be safely used in these cases.

(Galenos Publ House, 2023) Cihan, Ahmet; Kazaz, Ilke Onur; Duran, Mesut Berkan; Yildrim, Omer; Baser, Aykut; Guel, Uemit; Hasirci, Eray
Objective: Recent findings implicate a higher prevalence of erectile dysfunction (ED) among men with sleep disorders. We investigated sleep quality among men with ED. Materials and Methods: A prospective study was conducted at 12 different andrology outpatient clinics among men with complaints of insufficient erections. The subjective quality of sleep was measured using the Pittsburgh Sleep Quality Inventory. Erectile function and its dimensions were measured using the International Index of Erectile Function (IIEF) questionnaire. The age-adjusted Charlson comorbidity index and Beck Depression Inventory were used to evaluate interrelations with comorbid disease severity and depression of the subjects consecutively in the study. Results: Among 431 eligible men, the median age of the participants and their erectile function scores in the IIEF were 51 [interquartile range (IQR)=43-59] and 16 (IQR=11-19), respectively. Poor sleep was observed in 192 of 431 (44.5%) subjects. Multivariable analysis revealed that younger age [odds ratio (OR)=0.95, p=0.01], lower body mass (OR=0.86, p=0.01), lower serum high-density lipoprotein cholesterol (OR=0.95, p=0.02), and higher severity of depression (0R=2.1, p=0.0001) were predictors of poor sleep quality among men with ED. Conclusion: Nearly half of the men with ED also suffer from poor sleep. Younger age, lean body mass, and severe depression were the main predictors of poor sleep quality among ED sufferers.

Effect of the Anesthetic Method on the Outcomes of Ureteroscopy for Proximal Ureteral Stones: A Multi-center Study of the Society of Urological Surgery Aegean Study Group
(Galenos Yayincilik, 2018) Kizilay, Fuat; Irer, Bora; Sen, Volkan; Erbatu, Oguzcan; Ongun, Sakir; Yildiz, Alperen; Cinar, Onder
Objective: To analyze the effect of the anesthesia method (spinal and general) on the outcome of ureteroscopy (URS) in patients treated for proximal ureteral stones. Materials and Methods: Patients, who underwent URS for proximal ureteral stones at various urology clinics in Turkiye, were included in the study. The patients were divided into two groups according to the anesthesia method performed; the procedure was performed under spinal anesthesia (SA) in group 1 and general anesthesia (GA) in group 2. Patients' demographic, perioperative data and complication rates were compared between the two groups in a retrospective manner. Results: There were 309 and 329 patients in groups 1 and 2, respectively. The mean stone area and Hounsfield unit in GA group were higher (p<0.001 and p=0.007, respectively). In the GA group, the need for double J stent was more frequent (p<0.001). In the SA group, the rate of push-back of stone into the collecting system was higher (13=0.017). According to the Clavien classification system and the others, complication rates were similar between the two groups (p>0.05). The rate of success of URS, which is accepted as complete stone-free status, was higher in the SA group (p=0.041). Conclusion: URS, which is used in the treatment of proximal ureteral stones, has a high success rate, independent of the anesthesia method used. It is important to keep in mind the patient's comorbidities prior to selecting the anesthesia method and that the stone area and the Hounsfield unit are the important factors affecting the outcomes.

Comparison of milk microbiota between healthy and mastitic cows
(Tubitak Scientific & Technological Research Council Turkey, 2024) Kizil, Sibel; Aydin, Fatma Esin; Onlen Guneri, Cansu; Ulker, Ufuk; Emekdas, Gurol; Basmaci, Ibrahim; Erat, Serkan
Mammary gland infections occur due to bacterial changes in the mammary tissue. Studies conducted in recent years have reported variations in the most common bacteria differ according to geographical locations. California mastitis test (CMT), somatic cell count (SCC), and aerobic colony count (ACC) analyses were performed on approximately 50 mL of hygienically collected raw milk samples. Raw milk was also subjected to conventional bacteriological isolation and identification. Bacterial diversity and rates in raw milk were compared through metagenome analysis. Two samples, one from healthy milk and another from subclinical milk with mastitis, were independently tested to determine whether there were differences in the percentages (%) of bacterial phylum and genera detected as a result of metagenome analysis. As a result of the conventional isolation and identification of raw milk, EscherichiaShigella, Acinetobacter, Vibrio, Streptococcus, Pseudomonas, Lactococcus, Glutamicibacter and Bacillus genera, and Enterobacteriaceae family were frequently detected, respectively. As a result of metagenome analysis, the following phyla were detected in healthy raw milk: Firmicutes and Proteobacteria (7/7), Bacteroidota (6/7), and Actinobacteriota (4/7). In raw milk with subclinical mastitis, the detected phyla were Firmicutes and Proteobacteria (27/29), Actinobacteriota (11/29), and Bacteroidota (10/29). As a result of the statistical analysis, the frequency of Bacteriodata in healthy milk samples, as well as Enhydrobacter, Enterobacteriaceae, Paenibacillus, Macrococcus, Spingobacterium, and Others, were significantly higher than the incidence in milk samples with subclinical mastitis. The only exception was observed in Escherichia-Shigella genera, where the opposite situation was evident. As a result of metagenome studies conducted on the raw milk of animals with both healthy and subclinical mastitis, significant differences were detected in some phyla and genera. The findings of our study will shed light on mastitis treatment studies by improving the microbiota.

Contributions on the southern distribution of Vespertilio murinus Linnaeus, 1758 (Chiroptera: Vespertilionidae) from Turkiye
(Tubitak Scientific & Technological Research Council Turkey, 2022) Karatas, Ahmet; Bulut, Safak; Sefali, Abdurrahman; Toprak, Ferhat; Sahin, Mehmet Kursat; Ozkurt, Sakir Onder
Vespertilio murinus Linnaeus, 1758, has a wide distribution from France to Japan, and from Iran in the south to Scandinavia and Russia in the north. The only records of the parti-coloured bat, Vespertilio murinus known from Turkey so far were based on subfossils, remains from owl pellets, and ultrasound recordings. We present the first records of live individuals from two Turkish provinces, Ardahan and Bayburt. Additionally, based on echolocation call records, its known distribution in the Anatolian Peninsula was proved to be wider. The global distribution of the species has been mapped by using ecological niche modelling. The results revealed that its distribution is highly influenced by precipitation dynamics. Although no cases of domestic cat predation on bats have previously been documented in Turkey, this paper also provides the first case study of V. murinus predated by a domestic cat in Ardahan, in November 2003.

Purpose: The study aimed to evaluate the effect of thymoquinone on cardiac tissue in MTX-induced cardiac toxicity in rats with various parameters.Materials and Methods: Group I (n=8) was administered intraperitoneal saline for 10 days. Intraperitoneal olive oil was applied to Group II (n=8) for 10 days. Group III (n=8) received 10 mg/kg Thymoquinone (THQ) intraperitoneally for 10 days. Group IV (n=8) was administered a single dose of 20 mg/kg Methotrexate (MTX), 500 mg/20 ml, intraperitoneally on the 1st day of the experiment. Group V (n=8) MTX: 20 mg/kg single dose intraperitoneally on the 1st day; THQ: 10mg/kg i.p. administered for 10 days. Since Methotrexate was in liquid form, no solvent was used. At the end of the experimental period, the rats were sacrificed for analysis of heart tissue. The structure of heart tissue was evaluated by hematoxylin-eosin staining. Immunohistochemically, Connexin-43, HSP90, and HIF- 1 alpha antibodies were stained. Results: Group IV was found to have histopathological deterioration, which was ameliorated by THQ. In addition to this; Connexin-43 immunoreactivity was the lowest in Group IV compared to other groups: 108.5 +/- 7.4. Compared to other groups, HSP90 immunoreactivity was highest in Group IV: 103.6 +/- 10.4. Compared to other groups, HIF-1 alpha immunoreactivity was highest in Group IV: 95.2 +/- 9.1.Conclusion: Thymoquinone has a positive effect on Connexin-43, one of the proteins providing conduction in intercalary discs, HSP90, one of the chaperones in the cell and HIF-1 alpha expression against MTX toxicity. At the same time, THQ provides a significant improvement in cardiac tissue histopathologically by showing a cardioprotective effect.

The Condylar Effects of Mesenchymal Stem Cells, Low-Level Laser Therapy and Grape Seed Extract on Functional Mandibular Advancement of the Rat Mandible
(Galenos Publ House, 2023) Eglenen, Merve Nur; Tuglu, Mehmet Ibrahim; Aydemir, Isil; Gulec, Aysegul
Objective: Functional treatment of Class II malocclusion is expected to lead to adaptation in the condyle. This study aimed to evaluate the effects of adipose tissue-derived mesenchymal stem cells (ADMSCs), low-level laser therapy (LLLT), and grape-seed extract (GSE) on condylar growth after functional mandibular advancement. Methods: Forty-five rats were randomly divided into 8 groups. Functional appliances were applied to all groups (n=6) except the control group (n=3). One group was treated with appliances only; the other six groups received various combinations of ADMSCs, LLLT, and GSE. Analyses for new osteoblasts and new bone formation, vascular endothelial growth factor, and Type II collagen were performed on condylar tissues, after an experimental period of four weeks. The quantitative data obtained from the results of the experiments were evaluated by H-score and analyzed using One-Way ANOVA by Tukey-Kramer multiple comparisons test (p=0.05). Results: Levels of all investigated parameters increased in all groups (p <= 0.05). The highest increases were achieved by a combined application of functional appliance, ADMSCs, LLLT and GSE (p <= 0.05). Single LLLT administrations or single GSE applications did not create a statistical difference from appliance alone (p>0.05). A positive effect of ADMSCs or LLLT on osteoblast formation, neovascularization, and Type II collagen level was apparent (p <= 0.05), however, neither affected new bone formation (p>0.05). Conclusion: This study shows that ADMSCs with LLLT and GSE applications provide differing levels of new osteoblast and bone formation, new vascular formation, and Type II collagen formation in rat condyles after functional mandibular advancement.

(Geomatik Journal, 2023) Kucak, Ramazan Alper; Erol, Serdar; Alkan, Reha Metin
In this study, the scanning and accuracy performance of the Apple iPad Pro LiDAR sensor is investigated comparatively with the performance of a professional Terrestrial Laser Scanner (TLS). In this context, an indoor office containing many objects of different sizes was scanned with the Leica ScanStation C10, a professional scanner, and the Apple iPad Pro LiDAR sensor using together with two different software. After the performed measurements by the scanners, three different 3-Dimensional (3D) point clouds of the work office were produced. The edge lengths of some objects in the office ranging in size from a few cm to 2 meters were measured with a steel tape measure in mm accuracy and these lengths were compared with the values obtained from the point clouds produced from two different scanners. The results of the study showed that a 3D point cloud can be produced with a root mean square error (RMSE) of +/- 0.5 cm in a small indoor environment with a professional scanner. On the other hand, it was observed that the accuracy of the point clouds produced using the iPad Pro LiDAR sensor has +/- 1-1.5 cm RMSE, depending on the software used with it. The first results obtained from this study showed that the Apple iPad Pro LiDAR sensor exhibits promising performance for indoor applications and can be an important alternative to high-cost, geodetic-type professional scanners with its low cost, portability, speed and easy usability.

(Tubitak Scientific & Technological Research Council Turkey, 2021) Karatas, Ahmet; Karatas, Aysegul; Yavuz, Nizamettin; Ulker, Elif Deniz; Kocak, Ozgur; Akbaba, Burak
The Harlequin Ladybird, Harmonia axyridis (Pallas, 1773), is native to Eastern Asia but it has been introduced to many countries in Africa, America, and Eurasia. In Turkey, H. axyridis is one of the most fast-spreading invasive alien species. Since the collection of the first specimens in 2010, H. axyridis spread almost all over the country. The species spreads fast in Turkey according to the new records, obtained originally from the field studies and the citizen science data. It was recorded for the first time from 19 of 81 Turkish provinces (Ankara, Antalya, Balikesir, Bolu, Bursa, Istanbul, Izmir, Karaman, Kastamonu, Kirklareli, Kocaeli, Mugla, Rize, Samsun, Sinop, Tokat, Trabzon, Yalova, and Zonguldak) from Aegean, Central and Eastern Black Sea regions. We used the MaxEnt program to predict the current and future potential geographical distribution of this species in Turkey and its surrounding areas. Based on MaxEnt predictions, the majority of this region seems highly suitable for the species.

Perceptions of Doctoral Students: Satisfaction, Difficulties, Gained Skills and Performance in Publishing in Academic Journals
(Deomed Publ, Istanbul, 2021) Bozkurt, Veysel; Yalcinkaya, Elvan; Karatas, Abdullah; Talas, Mustafa; Sahin, Arzu
The aim of this study was to examine the perceptions of doctoral students about the content of doctoral programs, faculty and doctoral field. It was also aimed at determining the indicators that affect doctoral students' performance in getting published in academic journals. For this purpose, 1367 doctoral students from 15 different universities were administered a Doctoral Education Evaluation Survey face-to-face and online. Principal component analysis revealed 4 factors. The majority of doctoral students at the course stage are satisfied with the content of the doctoral program, the faculty members and the doctoral field. As the students' awareness increases over time, their complaints increase. The dissatisfaction of doctoral students reaches the highest level, at the proficiency stage. Furthermore, from the second year on, there is a decline in the satisfaction of doctoral students with the content of the doctoral programs, with the faculty members and the opportunities offered by the doctoral field, to a statistically significant extent. Especially those working in the social sciences complain that research methods are not taught enough. Binary logistic regression was applied to determine the indicators affecting the publication performance of the doctoral students in academic journals. The participation of doctoral students in international academic symposiums emerged as the most important indicator. The other predictive variables are doctoral students' participation in a project, working as a research assistant at the university, and completion of the course stage. Encouraging the participation of doctoral students in academic congresses with their advisors or their colleagues will contribute to increasing their publication performance.

Hand-assisted laparoscopic donor nephrectomy: 1864 cases in 15 years of experience
(Tubitak Scientific & Technological Research Council Turkey, 2022) Gunaydin, Bilal; Ucar, Taha; Arpali, Emre; Akyollu, Basak; Akinci, Serkan; Karatas, Cihan; Oztorun, Kenan
Background/aim: To evaluate hand-assisted laparoscopic donor nephrectomy (HALDN) in terms of intraoperative and postoperative results. Materials and methods: After institutional review board approval was obtained, a total of 1864 HALDN operations performed between March 2007 and January 2022 were retrospectively analyzed. Age, sex, body mass index (BMI), status of smoking and presence of previous abdominal surgery, laterality, operative time, transfusion requirement, port counts, length of extraction incision, time until mobilization, time until oral intake, donor serum creatinine levels before and one week after the surgery, length of postoperative hospital stay, intraoperative complications, and postoperative recovery and complications were recorded and statistically analyzed. Multiple renal arteries, BMI, right nephrectomy and male sex were also separately evaluated as risk factors for complications and operative time. Results: A total of 825 (44.26%) male and 1039 (55.74%) female patients were enrolled in the study. The mean age of the patients was 45.79 +/- 12.88 years. There were a total of 143 complications (7.67% of the total 1864 cases) consisting of 68 (3.65%) intraoperative and 75 (4.02%) postoperative complications. Open conversion was necessary for 10 patients (0.53%) to manage intraoperative complications. Reoperation was needed for 1 patient due to bleeding 6 h after the operation. Multiple renal arteries were a risk factor for intraoperative complications and prolonged operative time. Right nephrectomy and male sex were also related with longer operative times. Conclusions: HALDN is a safe procedure associated with low complication rates.

Globodera spp.and Meloidogyne spp. were identified using morphological and molecular methods. Also, the distribution and population densities of these nematodes were determined in potato cultivation areas of Izmir (Turkey) in 2015. Two hundred and twenty-three soil samples were collected during the survey and 32 samples were found to be infested with Globodera spp. and 41 samples with Meloidogyne spp. The identification of nematodes was made morphologically using perennial patterns of cyst/female individuals and morphometrics of second stage juveniles. Also, species specific primers were used for molecular identification. Only Globodera rostochiensis (Wollenweber, 1923) Skarbilovich, 1959 (Tylenchida: Heteroderidae) were found in the samples that contained cyst nematodes. Also, the root-knot nematodes, Meloidogyne chitwoodi Golden, O'Bannon, Santo & Finley, 1980, Meloidogyne hapla (Chitwood, 1949), Meloidogyne incognita (Kofoid & White, 1919) Chitwood, 1949, and Meloidogyne javanica (Treub, 1885) Chitwood, 1949 (Tylenchida: Meloidogynidae) were found. The prevalence rates of Meloidogyne species were determined as 2.4, 12.2, 61.0 and 24.4%, respectively. In terms of the number of individuals in soil, all G. rostochiensis (10 eggs/g soil) and M. chitwoodi (1 juvenile/250 cm(3) soil) population levels were detected above the economic damage thresholds for potato production. Also, two populations of M. incognita (0.5-2 juvenile/250 cm(3) soil) were found above the specified threshold levels.

AIM: To evaluate the neuroprotective effects of deocanthal OC in a rat model of traumatic brain injury (TBI). MATERIAL and METHODS: Twenty-six adult male, Wistar albino rats were used. The rats were divided into 4 groups. Group 1 was the sham group (n=5). Group 2 was the trauma group (n=5) where rats were treated with 10 mg/kg saline intraperitoneally (IP) twice a day. Groups 3 and 4, rats were treated with 10 (group 3, n=8) or 30 (group 4, n=8) mg/kg OC IP twice a day. For each group, brain samples were collected 72 hours after injury. Brain samples and blood were evaluated with histopathological and biochemical methods. RESULTS: Histopathological evaluation revealed a significant difference between Group 2 and Group 4. Biochemical findings demonstrated that the oxidative stress index was highest in Group 2 and lowest in Group 4. CONCLUSION: OC has a protective effect on neural cells after TBI. This effect is achieved by reducing oxidative stress and apoptosis.
